The program shut your computer down? Strange, never had that happen. But...

This program is a good stability test for your system. If it errors out (you can look at FAHxlog.txt in your folding directory to see what happened), it means you're unstable, too hot, etc. If you post the error I can help you.

Try scrapping whatever you have and download console v 5.02 from Stanford. When it asks you if you want to run as a service, say yes and you'll never see it again unless you look at the log. This version also fixed some problems.
